Simulations of RNA secondary structure landscapes provide insight into the necessary mutation rate to drive adaptation. Huynen etal. In the maximum-likelihood method used here, the "true" value of each measured variable is also found in the course of parameter estimation. The differences between these "true" values and the corresponding experimentally measured values are the residuals (also called deviations). When there are many data points, the residuals can be analyzed by standard statistical methods (Draper and Smith, 1966). If, however, there are only a few data points, examination of the residuals for trends, when plotted versus other system variables, may provide valuable information. Often these plots can indicate at a glance excessive experimental error, systematic error, or "lack of fit." Data points which are obviously bad can also be readily detected. If the model is suitable and if there are no systematic errors, such a plot shows the residuals randomly distributed with zero means. Semiempirical calculations are set up with the same general structure as a HF calculation in that they have a Hamiltonian and a wave function. Within this framework, certain pieces of information are approximated or completely omitted. Usually, the core electrons are not included in the calculation and only a minimal basis set is used. Also, some of the two-electron integrals are omitted. In order to correct for the errors introduced by omitting part of the calculation, the method is parameterized. When a mass spectrum has been acquired by the spectrometer/computer system, it is already in digital form as m/z values versus peak heights (ion abundances), and it is a simple matter for the computer to compare each spectrum in the library with that of the unknown until it finds a match. The shortened search is carried out first, and the computer reports the best fits or matches between the unknown and spectra in the library. A search of even 60,000 to 70,000 spectra takes only a few seconds, particularly if transputers are used, thus saving the operator a great deal of time.
