Scripting tools

While a prevalidation package may not answer all the questions a user has, it can lower the cost of validation in two important ways. First, the use of a widely distributed package can result in a multitier classification into a less rigorous category, and second, the scripts, tools, and findings included in the validation package may provide models and assistance that can save the user a great deal of time and effort.

Once a structure of the desired protein has been solved, it is a very rapid process to produce subsequent high-quality structures and, in fact, some groups have even linked various scripts together, or modified software tools to provide much more automated software aids to repeated crystal structure solution, such as when solving multiple ligand complexes of the same protein [7]. 

Among current popular tools, there is some support for templates in a restricted way. Typically, the template works more like a script a series of operations that is applied once to a model, adding the necessary attributes and operations. This technique has the disadvantage that the simpler original definitions are lost and changes are less easy to make. It is also less easy to see what the template is about, because it is written in a scripting language.

Hackers Hackers sometimes crack into networks for the thrill of the challenge or for bragging rights in the hacker community. While remote cracking once required a fair amount of skill or computer knowledge, hackers can now download attack scripts and protocols from the Internet and launch them against victim sites. Thus, while attack tools have become more sophisticated, they have also become easier to use. 

FitNess is an acceptance testing tool that captures requirements as test cases. It scripts the test cases and executes them automatically.

This broad description of bioinformatics and of the two types of bioinformatics scientist is quite abstract. It does not detail the characteristics of the data with which the bioinformatics scientist has to work. Neither does it define the set of tools that the developer should work with or implement. There was a time, in the late 1980s and early 1990s, when the type of data was well defined. Molecular sequence data, the stream of bases in DNA, and the stream of residues at the protein level vvoe the main types of data. Programmers developed code in FORTRAN or C and scripting languages were immature. 

This tool is responsible for the propagation of weird Microsoft-only bugs such as the fairly recent I Love You virus. If you see WSCRIPT present in the task list on Windows NT, make sure it is supposed to running. Or, if you are sure you won t need it for any scripts of any kind, completely delete it. 

ESPResSo is not a self contained code, but relies on other open source packages. Most prominent is the use of the Tcl [32] script language interpreter for the simulation control. For the parallelisation standard MPI routines are used, which on Linux and MacOS are provided e.g. by the LAM/MPI [33] implementation, or MPICH [34]. P M relies on the FFTW package [35]. Besides these libraries, which are required to be able to have a running version of ESPResSo the development process is supported heavily by the use of the CVS version control system [36], which allows several developers to work simultaneously on the code, and the documentation generation tool Doxygen [37].
