High peptide profiling

This method consists of specific cleavage of the target protein using an endoprotease or by a chemical method. The resulting peptides are separated by reverse phase HPLC or ionic exchange to obtain a highly specific profile.

CE, with its high resolving power, rapid method development, easy sample preparation, and low operational cost, is reported to be an excellent technique for resolving caseins (including different genetic variants), peptides derived from them, and whey proteins (16-19). Peptide profiles obtained by CE supplement the information obtained by reversed-phase high performance liquid chromatography (RP-HPLC) (17, 20). The application of CE to the assessment of proteolysis in milk and different cheese types has acquired an enormous importance in recent years. Reviews on the application of CE to this field can be found in papers by Otte et al. (21) and Redo et al. (22). 

Mass spectrometer There are several commercially available MALDI-MS apparatus. These have been recently reviewed m the section product review of Analytical Chemistry (497 A, 1995). The analysis of the relatively complex peptide profiles of nervous tissue requires a high resolution mass spectrometer, i.e., an apparatus equipped with a reflectron (or m the linear mode with a capacity for delayed ion extraction).

The MALDI-TOF-MS platform is able to perform high-throughput quantitative peptide profiling using biofluids, in parhcular serum, which is highly relevant for chnical use. It has been shown that semm and CSF peptide mass profiles can be correlated to clinical data for disease signature discovery and validation. 

Reversed-phase high performance Hquid chromatography has come into use for estimating the purity of proteins and peptides as weU. However, before employed, a high performance Hquid chromatographic (hplc) profile of a given protein must be completely vaHdated (43).
