Searching methods

By means of the performance measure H x) described above, systematic and iterative search for good parameter values can be performed. In this work, one systematic and two iterative search methods were explored.

D similarity search methods are quite well developed. Thus, methods which attempt to find overlapping parts (atoms and functional groups) of the molecular moieties studied were reported first [31]. As discussed above for the case of 2D searching, these methods are of combinatorial complexity. To reduce this complexity some field-based methods have been introduced. In this case, the overlap of the fields of two structures is considered as a similarity measure. 

In all of the 3D search methods the conformational flexibility creates considerable difficulties. Large databases of multiple conformations for each structure have been developed which make the solution of this problem possible. 

The gradient at the minimum point obtained from the line search will be perpendicular to the previous direction. Thus, when the line search method is used to locate the minimum along the gradient then the next direction in the steepest descents algorithm will be orthogonal to the previous direction (i.e. gk Sk-i = 0)-...

All of the conformational search methods that were described in Sections 9.2-9.7 have bee used at some stage to explore the conformational space of small pephdes. Here we wi describe some of the methods designed specifically for tackling the problem for peptide and proteins. 

The generation of loops is necessary because disconnected regions are often separated by a section where a few amino acids have been inserted or omitted. These are often extra loops that can be determined by several methods. One method is to perform a database search to find a similar loop and then use its geometric structure. Often, other conformation search methods are used. Manual structure building may be necessary in order to find a conformation that connects the segments. Visual inspection of the result is recommended in any case. 

HyperChem offers a Reaction Map facility under the Setup menu. This is needed for the synchronous transit method to match reactants and products, and depending on X (a parameter having values between 0 and 1, determining how far away from reactants structures a transition structure can be expected) will connect atoms in reactants and products and give an estimated or expected transition structure. This procedure can also be used if the eigenvector following method is later chosen for a transition state search method, i.e., if you just want to get an estimate of the transition state geometry.

It may not be possible to develop a mathematical model for the fourth problem it not enough is known to characterize the performance of a rod versus the amounts of the various ingredients used in its manufacture.
