Search selection

RNA modification database at http //medlib.med.utah.edu/RNAmods furnishes information concerning naturally modified nucleosides in RNA (Limbach et al., 1994). After clicking Search, select individual files (pick corresponding radios under categories base type, RNA source, and phylogenetic occurrence) to be accessed, and output options (common name, structures, and/or mass values). Enter partial name (i.e., substituent name such as methyl, thio, etc.) and choose the parent base(s) from which modified nucleosides are derived (Figure 5.8). Click Search button. The tabulated search results based on selected files are returned according to the requested output options. 

The PIR site also provides facilities for sequence similarity search (BLAST or FASTA), alignment (ClustalW), and analysis (ProClass, ProtFam, RESID, SSEARCH) of proteins. To perform the similarity search, select Blast or Fasta to... 

It is quick and easy to organize through sorting and searching/selection criteria, to produce sub-groups of relevant records. 

Usually, the search is organized using a priority queue, holding the nodes in the order of most promising subproblems first. The search selects the most promising subproblem and determines solutions for it in the context of the partial assignments already made. 

The basic technological information for most of the subjects can be found in Encyclopaedias of industrial chemistry, as Ullmann s and Kirk-Othmer, or can be based on more specialised books, as Myers (1997) and Gary Handwerk (1994). Efficient bibliographical research can be done nowadays on Internet, but the students should learn to search selectively and efficiently the information really needed. 

Although models are usually built on the basis of a whole bunch of descriptors in machine learning techniques, in most cases simple similarity searches first rank the compounds according to single descriptors (for the combination of results with different descriptors, see below). To support the selection of the most appropriate descriptors, many studies have been published assessing the performance of different descriptors or descriptor combinations in similarity searches. Selected publications can be found in the reference list [16, 30, 41-47]. Most of them discuss the behavior of descriptors on individual test data sets in retrospective studies. They often focus on the comparison of 2D versus 3D descriptors and/or on the potential to detect new chemotypes. A detailed discussion of all these studies is beyond the scope of this contribution, but some general observations are presented.

To perform the similarity search, select BLAST or FASTA to open the search form. Paste the query sequence and click the Submit button. The search returns a list of hits with option(s) for modifying the entries (modify query by choosing refine, add to or remove from the list) followed by pair-wise alignment of query sequence versus retrieved sequences (Figure 16.1). The Modify option(s) enable the user to design the list of desired entries.

This volume consists of three chapters a hst of the references, and two indexes (Chemical Abstract Service Registry Number Index and Chemical Name Index). Chapter 1 describes the basic concepts of enthalpy of transition and fusion including their classification, temperature dependence, and applications. Chapter 2 is a brief review of the ejqrerimental methods used to determine the enthalpies of transition and fusion including both direct and indirect methods. Chapter 3 contains the tabulated original and evaluated values and auxiliary information including how these values were collected and evaluated (scope of the search, selection of the experimental data, and recommended data evaluation). 

The primary search selection procedure was run with tolerances set at 30° angular tolerance and 500 A mid-point distance tolerance (this latter figure meaning that the search is effectively based solely upon angular constraints). In all, 73 hits were obtained from 13 different proteins (42 of them coming from 2MDH).
