Alignment quality, assessing

The good agreement between the folded and the experimental structure is also evident from Figure (l)(center), which shows the secondary structure alignment of the native and the folded conformations. The good physical alignment of the helices illustrates the importance of hydrophobic contacts to correctly fold this protein. An independent measure to assess the quality of these contacts is to compare the C -C distances (which correspond to the NOE constraints of the NMR experiments that determine tertiary structure) in the folded structure to those of the native structure. We found that 66 % (80 %) of the C/3-C/3 distance distances agree to within one (1.5) standard deviations of the experimental resolution. 

The storage and retrieval system described here records every gel reading that contributes to a sequencing project and can display them aligned correctly one above the other indicating their relative strandedness so that it is possible to assess the quality of the data at both levels. 

IMEP cannot be understood as solely an ILC or a PT scheme. It is the core of a whole process that enables the assessment of measurement performance throughout the international measurement infrastructure on the basis of high-quality reference measurements. Samples from the same batch are used in parallel to the execution of an IMEP comparison for ILCs to demonstrate equivalence of measurement results on an international, European, or regional level. The organization of all these comparisons in parallel on one sample material needs to be aligned in a strict time planning in order to avoid any exchange of the possible reference value between the participants. 

Currently, methods of structure prediction from sequence perform poorly. The results of the biannual CASP experiment (Critical Assessment of techniques for protein Structure Prediction see http //predictioncenter.llnl. gov/) are equivocal to say the least. A recent report on the improvements of aligning target sequences to a structural template (67) indicates that over the last four CASP competitions there was no significant improvement in quality in this key step in the prediction process. Once the desired end-point is determined and the current situation is assessed, a gap analysis is completed and objectives are set to close the gaps. An important step in the process is the prioritization of objectives, based on balancing available resources with risks. The development of the plan is ideally a participative one, involving the maximum number of people. After the plan is developed, personal and team performance objectives need to be aligned with the goals of the plan. Finally, it is necessary to integrate the quality plan with the overall business plan.
