Template approach mapping

In Section II.C we will present novel tricyclic xanthene derived amino acid templates, which allow the construction of libraries of cyclic conformationally constrained peptide loop mimetics using the split-and-mix method without having to use tagging and deconvolution strategies. In Section III we will focus on parallel and combinatorial approaches devoted to the synthesis of small molecule, non-peptidic compound collections, which in addition offer the possibility to incorporate structural features derived from protein epitope mapping into conformationally constrained peptide mimetics. 

Another approach is to map the arrangement of secondary structural elements onto the known tertiary structures of other proteins. Currently, approximately one hundred unique protein folds have been identified. There is some question as to if this is an upper limit. If this is indeed the case, then the protein of unknown structure must adopt a known topological fold. The secondary structural elements are mapped onto the template of the different known protein structures. The best fits, as judged by the environmental factors (solvent accessibility) of the individual amino acids, are then further analyzed as probable folds. Directed libraries (LB in Table 19.2) represent one of the immediate follow-up approaches when a hit has been obtained. Representing an extension of the former approach, a small family of compounds is assembled around the basic structural template afforded by the initial hit compound. An array map or template should be constructed on paper to aid in placing the correct analyte in the correct well. A map as you go approach will lead to frustration and failure. Depending on the goals of the array, it may be beneficial to quantify total protein per analyte before constructing the array, or this concentration can be determined from the array if a standard curve of bovine serum albumin (BSA) is included. 

It is important to note that this approach is guided by the idea not to characterise and map the spatial variability of a specific functional or structural property, for example the hydraulic conductivity or the coefficients for sorption (Rubin and Gomez-Her-nandez, 1990 Koltermann and Gorelick, 1996), but rather to characterise the spatial variability of the structures themselves (Carle et al., 1998), that are the pedofacies in this study. Once this is achieved, the spatial distribution of these entities is reconstructed and used as a template for the definition of the spatial distribution of process parameters.
