Most present methods attempt to address a major potential flaw (which also affects non-quantitative comparisons to some extent) arising from lack of adequate reproducibility of ID and 2D gel electrophoresis, or of other separation techniques for proteins based on chromatography of some kind. It is very difficult to make two 2D gel plates, or two chromatography columns, behave in exactly the same way.
