Analog proteins

The X-ray structure of the FBPase-AMP complex (Figure 2) revealed unfilled space near Nl, C2 and N3. Since the residues in the vicinity were hydrophobic and neither Nl nor N3 participated in a hydrogen bond with the protein, analogs, 2-S-methyl AMP (7), 2-methyl AMP (8), 2-ethyl AMP (9) and 2-chloro AMP (10) (Figure 5) were evaluated to determine whether these substituents gained favorable hydrophobic interactions with Met 188.

As noted above, the nucleophilicity of water allows it to enter into reactions that cause the degradation of biological macromolecules, including DNA and proteins. Analogous problems are associated with the assembly of biopolymers. In water, the assembly of nucleosides from component sugars and nucleobases, the assembly of nucleotides from nucleosides and phosphate, and the assembly of oligonucleotides from nucleotides are all thermodynamically uphill in water.

The curve for the native protein is also less steep. Polypeptides that have these C-terminal modifications include the ras proto-oncogene proteins and many of their small G-protein analogs, the y-subunits of the large G-proteins, and the retinal cGMP phosphodiesterase (Clarke, 1992). These proteins are all involved in the transduction of information from the exterior environment of a cell to its interior. The modification of these proteins can allow for specific interactions with the membrane bilayer or with specific receptor proteins on the plasma membrane or internal membrane systems.
