Molecular mechanics limitations

The accuracy of a molecular mechanics or seim-eni pineal quantum mechanics method depends on the database used to parameterize the method. This is true for the type of molecules and the physical and chemical data in the database. Frequently, these methods give the best results for a limited class of molecules or phen omen a. A disad van tage of these methods is that you m u si have parameters available before running a calculation. Developing param eiers is time-consuming. [Pg.21]

To limit a molecular mechanics calculation to part of a molecule, select the atom s ofin terest. On ly the selected atom s can m ove, but the other (frozen) atoms mfhience the calc illation. [Pg.83]

Molecular mechanics force fields have much information built into them and can be accurate for the molecules used in their param eten/ation. For molecules outside the limited scope for 40. Dewar. J. S. Dicier, K. M../. Am. Chem. Soc. 108 807. ), 1086. [Pg.132]

The most severe limitation of ah initio methods is the limited size of the molecule that can be modeled on even the largest computers. Semiempirical calculations can be used for large organic molecules, but are also too computation-intensive for most biomolecular systems. If a molecule is so big that a semiempirical treatment cannot be used elfectively, it is still possible to model its behavior avoiding quantum mechanics totally by using molecular mechanics. [Pg.49]

Molecular mechanics methods have only been used to a limited extent for these classes of compounds. However, molecular mechanics methods do fairly well in describing the geometries and relative energies of compounds with these elements. It is perhaps only for historical and economic reasons that molecular mechanics has not been used more for modeling these elements. Subsequently, there are not as many force fields available. [Pg.285]

NWChem (we tested Version 3.2.1) is a program for ah initio, band-structure, molecular mechanics, and molecular dynamics calculations. The DFT band-structure capability is still under development and was not included in the Linux version tested. NWChem is unique in that it was designed from scratch for efficient parallel execution. The user agreement is more restrictive than most, apparently because the code is still under active development. At the time of this book s publication, limited support was available for users outside of the EMSL facility. [Pg.329]

You can often use experimental data, such as Nuclear Overhauser Effect (NOE) signals from 2D NMR studies, as restraints. NOE signals give distances between pairs of hydrogens in a molecule. Use these distances to limit distances during a molecular mechanics geometry optimization or molecular dynamics calculation. Information on dihedral angles, deduced from NMR, can also limit a conformational search. [Pg.82]

The setup of these calculations is very similar for both quantum and molecular mechanics. In practice, molecular dynamics calculation s using the nl) initio and semi-empirical quantum mechanical SCFmethods are limited to relatively small systems. Each time step requires a complete calculation of the wave function and the forces. [Pg.121]

Modem cancer therapy has been primarily dependent upon surgery, radiotherapy, chemotherapy, and hormonal therapy (72) (see Chemotherapeutics, anticancer Hormones Radiopharmaceuticals). Chemotherapeutic agents maybe able to retard the rate of growth, but are unable to eradicate the entire population of neoplastic cells without significant destmction of normal host tissue. This serious side effect limits general use. More recentiy, the immunotherapeutic approach to cancer has involved modification and exploitation of the cellular and molecular mechanisms in host defense, regulation of tissue proliferation, tissue differentiation, and tissue survival. The results have been more than encouraging. [Pg.41]

Even though molecular mechanics has given satisfactory results (i.e., results that agree with experimental measurements) for many molecules, it is still not totally reliable, since it does fail in certain cases. A further limitation is that it can be used only in cases for which transferable parameters can be obtained from simple molecules. Molecular orbital calculations do not have this limitation, but to some extent semiempirical MO methods do. [Pg.180]

This article reviews progress in the field of atomistic simulation of liquid crystal systems. The first part of the article provides an introduction to molecular force fields and the main simulation methods commonly used for liquid crystal systems molecular mechanics, Monte Carlo and molecular dynamics. The usefulness of these three techniques is highlighted and some of the problems associated with the use of these methods for modelling liquid crystals are discussed. The main section of the article reviews some of the recent science that has arisen out of the use of these modelling techniques. The importance of the nematic mean field and its influence on molecular structure is discussed. The preferred ordering of liquid crystal molecules at surfaces is examined, along with the results from simulation studies of bilayers and bulk liquid crystal phases. The article also discusses some of the limitations of current work and points to likely developments over the next few years. [Pg.41]

S-layer ultrafiltration membranes (SUMs) are isoporous structures with very sharp molecular exclusion limits (see Section III.B). SUMs were manufactured by depositing S-layer-carrying cell wall fragments of B. sphaericus CCM 2120 on commercial microfiltration membranes with a pore size up to 1 pm in a pressure-dependent process [73]. Mechanical and chemical resistance of these composite structures could be improved by introducing inter- and intramolecular covalent linkages between the individual S-layer subunits. The uni-... [Pg.373]

Computational chemists in the pharmaceutical industry also expanded from their academic upbringing by acquiring an interest in force field methods, QSAR, and statistics. Computational chemists with responsibility to work on pharmaceuticals came to appreciate the fact that it was too limiting to confine one s work to just one approach to a problem. To solve research problems in industry, one had to use the best available technique, and this did not mean going to a larger basis set or a higher level of quantum mechanical theory. It meant using molecular mechanics or QSAR or whatever. [Pg.14]

Stable and radioactive tracers have been used extensively in catalysis to validate reaction networks, test for intermediates, confirm reaction orders, distinguish between intra- and inter-molecular mechanisms, establish rate limiting steps, docviment direct participation of surface atoms in fluid-solid reactions, etc. A unique feature of tracer studies is that Individual reaction steps can be followed in a complicated set of reactions without perturbing the chemical composition of the... [Pg.88]

The molecular mechanism of PS exudation is still not clear. Biosynthesis of PS seems to be regulated by the intracellular iron level (187). Synthesis in the root tissue increases when Fe supply is limited even before iron deficiency chlo-... [Pg.66]

Hpp describes the primary system by a quantum-chemical method. The choice is dictated by the system size and the purpose of the calculation. Two approaches of using a finite computer budget are found If an expensive ab-initio or density functional method is used the number of configurations that can be afforded is limited. Hence, the computationally intensive Hamiltonians are mostly used in geometry optimization (molecular mechanics) problems (see, e. g., [66]). The second approach is to use cheaper and less accurate semi-empirical methods. This is the only choice when many conformations are to be evaluated, i. e., when molecular dynamics or Monte Carlo calculations with meaningful statistical sampling are to be performed. The drawback of semi-empirical methods is that they may be inaccurate to the extent that they produce qualitatively incorrect results, so that their applicability to a given problem has to be established first [67]. [Pg.55]

The molecular mechanics method is usually limited to the determination of molecular geometry and thermodynamic quantities. However, it is sometimes employed to estimate vibrational frequencies - at least in those cases in which 7r electrons are not involved in the determination of the molecular geometry. It should be emphasized that this method, as well as those presented in Chapter 12, are applicable only to isolated molecules, as intermolecular forces are not included in the model. [Pg.336]
