The optimal choice of preconditioner will ultimately depend on the computer architecture, in as much as some are more readily vectorizable or parallelizable. For example, the initial incomplete Cholesky decomposition methods work well on serial machines, but the forward and backward substitutions are not vectorizable. Simpler decompositions, such as diagonal scaling, run faster on machines like the Cray YMP. A major advance in force measurement was the development by Tabor, Win-terton and Israelachvili of a surface force apparatus (SFA) involving crossed cylinders coated with molecularly smooth cleaved mica sheets [11, 28]. The separation between surfaces is measured interferometrically to a precision of 0.1 nm the surfaces are driven together with piezoelectric transducers. In an extensive SFA study of protein receptor-ligand interactions, Leckband and co-workers [114] showed the importance of electrostatic, dispersion, steric, and hydrophobic forces in mediating the strong streptavidin-biotin interaction. In periodic boimdary conditions, one possible way to avoid truncation of electrostatic interaction is to apply the so-called Particle Mesh Ewald (PME) method, which follows the Ewald summation method of calculating the electrostatic energy for a number of charges [27]. It was first devised by Ewald in 1921 to study the energetics of ionic crystals [28]. PME has been widely used for highly polar or charged systems. York and Darden applied the PME method already in 1994 to simulate a crystal of the bovine pancreatic trypsin inhibitor (BPTI) by molecular dynamics [29]. [Pg.369]

The range of systems that have been studied by force field methods is extremely varied. Some force fields liave been developed to study just one atomic or molecular sp>ecies under a wider range of conditions. For example, the chlorine model of Rodger, Stone and TUdesley [Rodger et al 1988] can be used to study the solid, liquid and gaseous phases. This is an anisotropic site model, in which the interaction between a pair of sites on two molecules dep>ends not only upon the separation between the sites (as in an isotropic model such as the Lennard-Jones model) but also upon the orientation of the site-site vector with resp>ect to the bond vectors of the two molecules. The model includes an electrostatic component which contciins dipwle-dipole, dipole-quadrupole and quadrupole-quadrupole terms, and the van der Waals contribution is modelled using a Buckingham-like function. [Pg.249]
