As an example for an installation we describe the installation of the Vienna RNA Package. Full instructions are included in the installation instructions on the [Pg.179]

Point your web browser to the URL given in Table 12.1 above and download the source code of the latest version of the Vienna RNA Package [5]. [Pg.180]

To run the last command, which installs the main programs of the Vienna RNA Package into the default location (/usr/local/bin/), you need superuser (root) privileges. In addition, a couple of scripts and example programs are ins tailed in the directory /usr/local/share/Vie nnaRNA /bin/. The --with-cluster option compiles a few extra programs for cluster analysis, which we will use later. [Pg.180]

The installation location can be controlled through options to the configure script. For example, to change the default installation location to the directory FOO in your home directory use  [Pg.180]

Have a look at the file INSTALL, distributed with the Vienna RNA Package, for more detail or read documentation on the web. Wherever you install the main programs of the Vienna RNA Package, make sure the path to the executables shows up in your path environment variable. Similarly, the MANPATH environment variable contains the list of directories searched for man pages (online help). To check the contents of, e. g., the PATH environment variable, run  [Pg.180]

The possible donor-acceptor interactions among the valence hybrids are constrained by diatomic symmetry to the five possible combinations shown in Table 3.14. For simplicity, we shall temporarily suppress the subscript atoms in the NBO symbols (which are now simply indicated as a, nx,...). We also introduce a special typographic convention to denote each type of NBO (curved bonds for 7tx and ny, opposed arrows for complementary y and y, and so forth), as shown in Table 3.14. (The corresponding typographic convention for nonbonded NBOs will consist of a short bar on the atomic symbol, A for hn, A for pA, and A for py.) We also employ the convention of attaching an asterisk ( ) to denote an unfilled orbital, i.e., an orbital that is formally serving as an acceptor in a donor-acceptor interaction (the star says I m empty ). Thus, the notation px —> pf denotes an interaction from a filled pA orbital on the first atom to an unfilled pA on the second atom.46... [Pg.162]

It is helpful to distinguish matrices, vectors, scalars and indices by typographic conventions. Matrices are denoted in boldface capital characters (A), vectors in boldface lowercase (a) and scalars in lowercase italic characters (s). For indices, lower case characters are used (i). The symbol t indicates matrix and vector transposition (A4, a4). [Pg.8]

Here follows the complete list of the used typographic conventions, abbreviations, and predefined symbols. [Pg.215]

In this book, we have used the following typographical and graphical conventions. [Pg.318]

Based on hisown tests, and those of others, Sharma [13] proposed the following expression for predicting the average shear stress, rc, in conventionally reinforced SFRC beams. (The typographical error in the original paper has been corrected here) ... [Pg.561]
