Threading technique

Threading techniques try to match a target sequence on a library of known 3D structures by threading the target sequence over the known coordinates. In this manner, threading tries to predict the 3D structure starting from a given protein sequence. It is sometimes successful when comparisons based on sequences or sequence profiles alone fail due to a too low sequence similarity. 

In addition, the required contact angles have also been obtained from the meniscus shape, from flotation and using a Wllhelmy thread technique. Bascom ) reviewed these methods and gave a number of results. Gu and Li ) extended their method for vertical cylinders, quoted in sec. 5.4f, to fibers crossing an oil-water interface. 

Threading techniques consist on searching a database of known proteins for a segment whose sequence fits the sequence to be modeled. The matches are ranked according to the ability to meet the geometry of the start and end amino acids of the loop to be modeled. The loop models created by threading are later refined by energy optimization.

Our sampling for these five target proteins is not absolutely exhaustive, and so it is possible that some untested alignments would score more closely to the correct alignment. The expense of our threading technique (which requires that... 

The prediction accuracy of chain-distant inter-residue contacts is so far relatively limited. Analysis of correlated mutations can be used to distinguish between alternative models (e.g.. for threading techniques). The prediction of inter-strand contacts appears to be useful in some cases. An accurate method for the automatic prediction of contacts between residues not close in sequence remains to be developed.
