Parsimony analysis

The main alternatives to bootstraps are usually method specific (see Li and Gouy, 1990 for a review). For example, one can calculate how many steps in a parsimony analysis two trees must be apart for one to... [Pg.130]

Peterson SW et ai, Penicillium coffeae, a new endophytic species isolated from a coffee plant and its phylogenetic relationship to P. fellutanum, P. thiersii and P. brocae based on parsimony analysis of multilocus DNA sequences, Mycologia 97 659-666, 2005. [Pg.567]

Parsimony analysis, which in comparative linguistic is the last chance in reconstructing the history of disappearing languages (Gray 2000), might hel unraveling past biosynthetic events (Chapter 16.1). [Pg.302]

Perform parsimony analysis with bootstrapping technique on gastrin precursors with nucleotide sequences given in Exercise 1. [Pg.282]

The amino acid sequences for cytochrome C are given below. Draw clado-gram of the consensus tree after conducting parsimony analysis at WebPhylip. [Pg.282]

The DNA nucleotide sequences encoding tRNA specific for phenylalanine are given below. Draw a cladogram of the consensus tree after performing parsimony analysis + branch bound at WebPhylip. [Pg.283]

Retrieve the amino acid sequences of type C lysozymes from twelve biological sources. Perform ClustalW multiple sequence alignment and WebPhylip parsimony analysis to draw a cladogram of the consensus tree. [Pg.284]

Although distance methods have certain advantages for the analysis of restriction site data, notably their computational efficiency, they also have an important disadvantage. By reducing the data to pairwise distances, important information on the evolutionary history of individual restriction sites is lost. In chloroplast DNA, for example, individual sites often evolve at very different rates. A parsimony analysis of 328 restriction site mutations shared among two or more taxa in a survey of 57 taxa from the sunflower family showed that 186 of the sites had only a single mutation, whereas 6 sites showed nine or more mutations.24 A conservative statistical... [Pg.443]

Weighted parsimony is intermediate between these two extremes. Each restriction site loss is counted as a single step, but each restriction site gain is counted as M steps, where M can be any positive number greater than 1. M can be estimated from an initial Wagner parsimony analysis that relates it to the observed probabilities of site gains and losses,29 or it may be chosen... [Pg.444]

Another way of detecting the presence of phylogenetic signal in a given data set is to examine the shape of the tree-length distribution that results from a parsimony analysis of all possible trees or a random subset of all... [Pg.461]

Fig. 7. Bootstrap analysis among characters in a parsimony analysis. The tree to the right of each matrix is the most parsimonious tree for that matrix. The final results of the bootstrap analysis are shown in the tree at the bottom. The number of times each branch was supported in the bootstrap replication is shown as a percentage. Outgroup rooting carries the assumption of ingroup monophyly, so no confidence interval can be assigned to the branch that unites the ingroup. Fig. 7. Nevertheless, this last mentioned relationship is clearly well established A specific relationship between the extreme halophiles and the Methanomicrobiales can be demonstrated by a variety of analyses of 16S rRNA sequences - any number of variations on evolutionary distance analysis, parsimony analysis, signature analysis [48,62] and maximum likelihood analysis (G.J. Olsen, personal communication). More importantly, the relationship is also readily given by analysis of 23 S rRNA sequences [62],... [Pg.605]

Stepmatrix representing hypothesized interrelationships of 3-alkylpiperidine alkaloids used for a single multiple state PAUP 3.1.1. [87] parsimony analysis of Haplosclerida family relationships. Column numbers are the various molecule types depicted in Figure 3.11 (see Section 3). Their biogenetic transformation is postulated as unidirectional from molecule 1 to the various types described. Hypothetical precursors are molecules 0, 1,4, 7 and 15. The data in the columns represent numbers of steps between molecule types, i = "infinite", an artificial coding in PAUP for indicating irreversible steps. [Pg.348]

Figure 2 tub2 gene tree of Epichloe spp. form different hosts based on maximum parsimony analysis. The bar represents 5 inferred nucleotide substitutions. Numbers at branches are the percentages of trees containing the corresponding clade based on 500 bootstrap replications. Values greater than 70% are considered supportive of the clade. The reason that our expectation of a logically subordinated hierarchy cannot fail in the application of parsimony analysis lies in the fact that it is not subject to the fundamental asymmetry of falsification versus verification relative to universal statements that Popper discovered in his solution to the logical problem of induction. This conclusion evidently requires some explanation. [Pg.61]

The claim conld be made that systematics can proceed without underlying universal laws, for what is reqnired is nothing bnt a method that allows us to choose a preferred hypothesis from a set of competing hypotheses of relationships relative to some theory such as evolutionary theory. Indeed, we do have a method at our disposal that allows us to do just this, but is it Popperian in its logic The conformity of parsimony analysis with Popper s falsificationism has been asserted in terms of Popper s concepts of logical probability, explanatory power, degrees of corroboration and severity of test. Let us look at these concepts in more detail. [Pg.73]

What happens in parsimony analysis, in principle, is that all conjectures of synapomorphies (homologies) represent observable states of affairs or data points, which are then... [Pg.83]
