Scan the array at 550 nm using a DNA microarray scanner and process the data using a DNA microarray data analysis software package (Fig. 5 see Note 12). 

In principle, any microarray scanner can be used to read the protein microarrays, since the differences lie mainly in the sensitivity. However, models that read in a transmission mode might not work with membrane-based arrays.

However, affinity, photochemical, or radioisotope tags can also be used. After removal of unbound molecules in solution, the microarrays are subject to detection to determine the binding of target molecules, or the target molecule-induced alteration of live cells in the microarrays. These interactions are usually detected and quantified by the fluorescence of fiuorophore-labeled target molecules. Fluorescent detection is sensitive, can have high resolution, and is compatible with many fluorescence-based microarray scanners. 

Scan the slides with a microarray scanner. If you need to postpone the scanning, keep the slides in a dry chamber and protect them from light until you are ready to scan. 

Microarray scanner compatible with 75 x 25 x 1-mm slides and capable of dualcolor analysis. The scanner must be capable of measuring fluorescence in the ranges of the Cy3 and Cy5 fluorescent labels.

These two dye molecules of the cyanine dye family are the most frequently used fluorescent dyes for DNA microarray analysis. Cy3 (green color) is excited at 550 nm and emits at 570 nm, Cy5 (red color) is excited at 649 nm and emits at 670 nm. However, the microarray scanners that are used to detect these dyes use different laser emission wavelengths (typically 532 and 635 nm) and filter wavelengths (550-600 nm and 655-695 nm) to avoid background contamination.
