The term evolutionary algorithm (EA) refers to a class of population based metaheuristic (probabilistic) optimization algorithms which imitate the Darwinian evolution ( survival ofthe fittest ). However, the biological terms are used as metaphors rather than in their exact meaning. The population of individuals denotes a set of solution candidates or points of the solution space. Each individual represents a point in the search space which is coded in the individual s representation (genome). This RNA-RNA duplex which is formed when tRNA y s binds to the PBS fits within the active site of HIV-1 reverse transcriptase, bnt mnitiple interactions between the viral RNA and tRNA y are necessary for efficient initiation of reverse transcription. This interaction nucleates the reverse transcription complex which contains viral RNA, reverse transcriptase, tRNA y pl , nncleocapsid p7, and Vpr (Viral protein R), as well as multiple host factors." ... [Pg.271]

The Human Genome Project went three-dimensional in late 2000. Structural genomics efforts will determine the structures of thousands of new proteins over the next decade. These initiatives seek to streamline and automate every experimental and computational aspect of the structural determination pipeline, with most of the steps involved covered in previous chapters of this volume. At the end of the pipeline, an atomic model is built and iteratively refined to best fit the observed data. The final atomic model, after careful analysis, is deposited in the Protein Data Bank, or PDB (Berman et ah, 2000). About 25,000 unique protein sequences are currently in the PDB. High-throughput and conventional methods will dramatically increase this number and it is crucial that these new structures be of the highest quality (Chandonia and Brenner, 2006). [Pg.191]
