The Cro repressor, trp repressor, met repressor, and glucocorticoid receptor DNA-binding domain (GRDBD) protein were mainly selected for complexation with their respective DNA targets that allow such quantitative determination [12-14]. The results of the estimated values for three proteins are shown in Table 11.1.

Constant temperature and pressure were maintained by so called weak coupling in the lac repressor, homeodomain, endonuclease, and TATA-box binding protein (TBP) (only temperature) systems. The glucocorticoid receptor DNA-binding domain (GRDBD) simulation with a shell of water should also be considered as a constant pressure simulation, and the rest are constant volume and constant potential energy simulations.

The individual domains of the two receptors both have structures similar to that of the glucocorticoid receptor, and they bind to DNA in a similar way, with their recognition helices in the major groove. The dimer contacts are, however, totally different. In the glucocorticoid receptor, which binds to a palindromic DNA sequence like the 434 repressor described in Chapter 8, the domains interact symmetrically in a head-to-head fashion equivalent...
