This problem describes how to obtain single-nucleotide polymorphism (SNP) information in similar sequences in the database. Hermankova et al. (8) studied the HIV-1 drug resistance profiles in children and adults receiving combination drug therapy. To identify the SNPs in the HIV-1 isolates from these patients, or other similar sequences in the database, use the sequence from one of the patients given next and run a nucleotide-nucleotide BLAST search as described in the problem previously listed. This program [4] accepts structural data from CIF documents and from ins files. The atomic coordinates are converted into orthogonal A coordinates and a selected atom is placed at a common origin, as seen below. Other atoms are added that define a set of 3-D orientations. Least-square fitting of some, or all, atoms is performed. The choice is dictated by the extent of disagreement (or agreement) in stereochemistry of the molecules in question. If substituents are present that retard the rate of decomposition relative to reversal (as in options d or e), then oxaphosphetane reversal and equilibration of stereochemistry become possible, as discussed in a later section. However, this behavior has not been demonstrated for members of the Ph3P=CHR ylide family in the absence of lithium salts. [Pg.12]
