In order to compare the TA and GC asymmetry values in transcribed regions to those in the neighboring intergenic sequences, we have computed Sja and Sgc in adjacent 1-kbp windows along the genome sequence [36, 37]. Many of these unanticipated RNA transcripts have been identified. Some of these derive from regions of the genome previously considered to be transcriptionally silent. Still others overlap protein-coding regions. The ENCODE project compares functional DNA elements from man, monkey, and mouse. Novel evolutionary relationships are certain to result. ENCODE is early but it promises great new insights into how the genome works. 

Finally, the deacetylation of histones in methylated gene regions may be selective with respect to the histone affected. Chromatin immunoprecipitation analysis of the histone acetylation status of proviral sequences targeted to defined genome loci in MEL cells showed that the in vitro methylated proviral sequences that were transcriptionally silent in vivo, were hypoacetylated only with respect to histone H3 in contrast, the acetylation status of histone H4 was comparable on the methylated and unmethylated provirus [78]. Moreover, the H3 acetylation status correlated closely with the location of methylated CpGs along the proviral sequence. 

There is no large difference in the frequency of histones in transcribed regions of the genome compared with untranscribed regions. Why don t nucleosomes interfere with transcription in eukaryotes ...
