The above description is formal and although the rate calculation is well-posed it is difficult to carry out for problems of chemical interest. Hence, much of the focus of recent theoretical studies of reaction rates in the condensed phases has centered on evaluation of the reaction rate for model systems [8]. Perhaps the best way to obtain information on the structure of the rate coefficient expressions is through direct molecular dynamics simulations on model systems. Since both of these approaches have been reviewed by others in this volume, we now turn our attention to far-from-equilibrium systems where some of the ideas summarized above can be used, but new phenomena appear which require special techniques. [Pg.301]

Many of the fiindamental physical and chemical processes at surfaces and interfaces occur on extremely fast time scales. For example, atomic and molecular motions take place on time scales as short as 100 fs, while surface electronic states may have lifetimes as short as 10 fs. With the dramatic recent advances in laser tecluiology, however, such time scales have become increasingly accessible. Surface nonlinear optics provides an attractive approach to capture such events directly in the time domain. Some examples of application of the method include probing the dynamics of melting on the time scale of phonon vibrations [82], photoisomerization of molecules [88], molecular dynamics of adsorbates [89, 90], interfacial solvent dynamics [91], transient band-flattening in semiconductors [92] and laser-induced desorption [93]. In this chapter, we look at the techniques known as direct, or on-the-fly, molecular dynamics and their application to non-adiabatic processes in photochemistry. In contrast to standard techniques that require a predefined potential energy surface (PES) over which the nuclei move, the PES is provided here by explicit evaluation of the electronic wave function for the states of interest. This makes the method very general and powerful, particularly for the study of polyatomic systems where the calculation of a multidimensional potential function is an impossible task. Molecular dynamics (MD) simulations are a class of molecular mechanics calculation which directly model the motions of molecular systems, often providing considerable information which cannot be obtained by any other technique, theoretical or experimental. MD simulations have only recently been applied to problems of carbohydrate conformation and motions, but it is likely that this technique will be widely used for modeling carbohydrates in the future. This paper introduces the basic techniques of MD simulations and illustrates the types of information which can be gained from such simulations by discussing the results of several simulations of sugars. The importance of solvation in carbohydrate systems will also be discussed, and procedures for including solvation in molecular dynamics simulations will be introduced and again illustrated from carbohydrate studies. [Pg.69]

Time resolved coherent anti-Stokes Raman spectroscopy of condensed matter has been recently extended to the femtosecond domain allowing direct and detailed studies of the fast relaxation processes of molecular vibrations in liquids. The vibrational phase relaxation (dephasing) is a fundamental physical process of molecular dynamics and has attracted considerable attention. Both experimental and theoretical studies have been performed to understand microscopic processes of vibrational dephasing. Developments in ultrafast coherent spectroscopy enables one now to obtain direct time-domain information on molecular vibrational dynamics. Molecular dynamics simulations entail integrating Newton s second law of motion for an ensemble of atoms in order to derive the thermodynamic and transport properties of the ensemble. The two most common approaches to predict thermal conductivities by means of molecular dynamics include the direct and the Green-Kubo methods. The direct method is a non-equilibrium molecular dynamics approach that simulates the experimental setup by imposing a temperature gradient across the simulation cell. The Green-Kubo method is an equilibrium molecular dynamics approach, in which the thermal conductivity is obtained from the heat current fluctuations by means of the fluctuation-dissipation theorem. Comparisons of both methods show that results obtained by either method are consistent with each other [55]. Studies have shown that molecular dynamics can predict the thermal conductivity of crystalline materials [24, 55-60], superlattices [10-12], silicon nanowires [7] and amorphous materials [61, 62].
