Dendrograms construction

Figure 2.3. Electrostatic potential dendrogram constructed from an electrostatic potential distance matrix for a set of 42 WW domains showing four clusters. WW domains are colored according to their peptide ligand binding preferences. FourWWdomains representative of the clusters are shown with positive (blue) and negative (red) electrostatic isopotential contours. In the cluster of... Figure 2.3. The Pearson correlation coefficient is used to represent the scale of a dendrogram constructed with TreeView after phylogenetic analysis with Cluster. For a pairwise comparison, a coefficient of 1 indicates absolute identity and zero indicates complete independence. [Pg.52]

The infomsdon submitted to the computer program includes the pre-processed daa, the metric for classification (e.g.. Euclidean distance), and the choice of cisatering method (e.g., single link). Intercluster distances are calculated and used to construct a dendrogram. [Pg.41]

Fig. 1 Dendrogram based on cluster analysis of digitized (GTG)j-PCR fingerprints of type, reference and Bryndza cheese strains. The dendrogram was constructed using the Unweighted Pair Group Method with Arithmetic Mean (UPGMA) using correlation levels expressed as percentage values of the Pearson correlation coefficient. Numbered clusters (1-9) correspond to identified species of Enterococcus sp. and Lactococcus sp. For evolutionary studies, the classification of species also allows the construction of phytogenies, which may shed light on the relationship between observed pattern of speciation and the nature of evolutionary forces. A distinction should be made between phenetic and cladistic data. The phe-netic relationships are similarities based on the degree of similarity, whereas cladistic relationships contain information about ancestry and can be used to study evolutionary pathways. Both of these relationships are best portrayed as phylogenetic trees or dendrograms, respectively (57). [Pg.283]

A global normalization of all samples in addition to individual chip normalization should be performed. The reference strain should display a 45 ° scatter plot whereas the test strain should display a skewed histogram toward the negative. GeneSpring can be used to construct a dendrogram and run a Pearson correlation to determine whether the replicate hybridization experiments are in agreement. [Pg.52]
