Annelida Helobdella robusta and Pogonophora Galathealinum brachiosum, Boore and Brown, 2000) were included, resulting in a total of 982 positions. However, the use of large data sets in terms of numbers of aligned positions or numbers of taxa did not help improve the resolution within the lophotrochozoan clade.

The topology of the trees obtained from the MP analyses of the morphological dataset closely resemble those obtained by Kruijer (2002) and are not shown here. The trees obtained from the MP analyses of the molecular dataset are similar to the ones obtained from the MP analyses of the combined dataset. The analyses of the combined dataset, however, resulted generally in better supported branches and a higher resolution of, e.g., the Hypopterygiaceae clade and the results of these analyses are therefore presented here. 

Results from different analyses have some peculiarities, which, however, can probably be used in a complementary way. For example, MB 135, which used dataset 2 with species with both ITSl and ITS2, provides better support for main clades Ml and M2 compared to MB 144 where nine species without ITSl data were included (Table 9.1).
