Selection of building blocks

The observed differences create a basis for a rational selection of building blocks for synthesis of combinatorial libraries enriched in target-specific motifs. The quantitative structure-activity discrimination function found at this stage of our study can be used for effective search of reactive monomers possessing the desired physicochemical and spatial parameters.

The selection of building blocks is based on information derived from, for example, computational chemistry, where potential virtual ligand molecules are modeled to fit the receptor-protein binding site. Combinatorial chemistry commences with a scaffold or framework to which additional groups are added to improve the binding affinity. Compounds are prepared and later screened using HTS. In this way, many compounds are tested within a short time frame to speed up drug discovery.

Calculate the value of a fitness function (Fcurr) that characterizes the quality of the trial solution to the underlying problem (e.g., the diversity or predicted activity of the combinatorial library built upon the selection of building blocks from step 1). 

A low melting entropy is experienced if the intramolecular motions of the polymer are hindered, for example, the free rotation of chain segments. This is preferentially be done by stiffening of the polymer chain. Table 2.12 shows a selection of building blocks for temperature-resistant polymers. 

It should be mentioned, however, that the three basic steps toward the preparation of artificial antennae, that is, (1) selection of building blocks, (2) connections between selected building blocks, and (3) synthetic strategies, are also strictly correlated to each other. The degree of information available about the intended target will also influence the selection of the building blocks. If little is known, a random selection of building blocks is used in order to identify a lead. However, if a there is a known lead, the building blocks are selected so that they produce analogues that are related to the structure of the lead. This allows the investigator to study the SAR and/or determine the optimum structure for potency.

Several considerations drive the design and synthesis of spatially addressable, combinatorial arrays (25). The selection of building blocks and backbone... 

The ability to produce structurally varied products, by selection of building blocks, without modification to the synthetic protocols described is of particular utility in the preparation of libraries of ligands. This has facilitated investigation of the effect of subtle variation of ligand structure on the properties of the complexes produced. 

In the next step, computational algorithms are applied to derive numerical descriptors that describe structural properties of all compounds in the library [11]. These descriptors are used for the following comparison of all molecules and the subsequent selection of building blocks for synthesis. 

Only small numbers of products can be synthesized individually, and are therefore selected individually in terms of maximum diversity. In the design of combinatorial Hbraries, not only the diversity but also the selection of building blocks is to be optimized. This leads to different optimization strategies ...
