Treatment of Solvent in Docking

In most cases, solvent displacement is favored provided the ligand forms equivalent hydrogen bonds to the protein as the displaced vater. There may, ho vever, also be binding modes where a water molecule mediates an interaction between the protein and a ligand. Such binding modes need consideration in a virtual screen. 

To tackle this problem, a docking software user has a number of possible paths.
